All of the factors you mentions going on explain why you feel run down and why you are having symptoms. Sounds like your taking care of yourself now and rebuilding your adrenals. It does take time for them to repair. You do sound like you could be hypothyroid. Hair loss was always my first and one of the last symptoms to go away with getting my thyroid going. Another big factor a lot of people don't consider is depleted amino acids. Chronic stress whether it is mental, emotional or physical or a combo of all of those burns up our bodies resources. It can take up to a year and half to replenish depleted amino acids. You rebuild them overtime. There is a book about this and it contains a written test rather than having to go get a $$$$ amino acid test. I assume with working out you probably know quit a bit about amino acids.
